I think you (Kencorp) are thinking way too hard there, and there's no way that that's "the only direction season 5 can go in".
Take a look at the flashback where Gus and his partner meet the cartel boss. Gus doesn't look like some seasoned military veteran or a big figure in Chile's drug business. He looks like a guy who's in way over his head (which he is).
Obviously he'll have some (criminal) background. Maybe he did some shit in Chile, who knows. But the Cartel probably only let him live because he was useful to them and because they saw a way to use his fast food chain as a distribution / laundering operation. Gus was an asset, and the Cartel runs a business, so they'll try to make the best use of him.

Your smug attempt at invalidating my argument by asking an innocent, yet troubling question failed horribly, just fyi.
Mike will certainly play his part in season 5, no doubt about that. Right now, he's somewhere in Mexico, recovering from injuries. And after that, he'll probably come back and vow revenge or work for Walt. Who knows. But for all we know right now, he was just Gus' guy for the dirty work and in no way related to his past.

This is also referenced in the episode in season four with the flashback to the assassin brothers and their uncle. He refers to the south american as a general. Perhaps he was part of a previous dictatorship in chile.
