SC1 they are on the bottom of the units. SC2 they are on the top of the units.
I find case A > case B.
When mass amount of units are present. It is my understanding that seeing the actual models instead of a cluster of health bars would be more beneficial.
To address the argument that the health bars are easier to see, I suggest that the colour of the bar is enough to easily distinguish the % of the unit.
As for Colour Blindness... make it an option!! (The bars on top or bottom, not the eyesight.)

As a colour deficient individual, I cannot stress this enough. It is VERY VERY difficult to know which units are yours in mirror match ups.

edit: nvm. on top is better (the way it is now). u can't see health of units in a cluster. there's always the alt button and options to have it permanant or toggle.
plus, we might say "health bars can be forced to be in front of everything"
then if u have a unit with a health bar on bottom, but another unit is below/in front of it, then the healthbar will be of the behind unit, but in front of the front unit. messy, potentially confusing.

I actually prefer the bars on top. I don't find it too hard to identify single units except for cases where it doesn't matter anyways. With the bars at the top, it is easy to treat damage units accordingly (transfusion, retreat).
It might be a problem if you are trying to snipe single units, for example when feedbacking ghosts. Then again, Ghosts have an energy bar, so you can "snipe the energy bars".

The health bars are just way too big. I don't like the fact that it stretches the entire width of the unit; I think it's better if they just put it on the side of the unit.

Speaking of Health bars, does anyone know if there is a way to turn the health bar shaders down, so i could have them on all the time, but at like 50% opacity?

I'm used to them being on top from WC3, and used to having them always on. Fighting with a big blob of health bars is fine for me, though I bet for a zerg player in ZvZ ling wars could be a little confusing.

i didnt think you could see enemy energy bars... also, picking out one or 2 ghosts in a MM ball is a pain (and i'm a terran player!)

I think, for now, I'm going to write up a little script with autohotkey to cause a press of the alt key to equal a hold or release of the alt key, to implement this function.

i don't think this would work too well, depending on what is behind the see-through bar it could be rather difficult to "read" the bars correctly
the best option would be to make the health bars much smaller by removing the oldschool box-style.
they already got the health bars perfectly right in warcraft 3, not too small, not too big, easily distinguished. in wc3 it is so much easier to find the wounded units in the heat of battle.

They need to squeeze it. I blame Bob Colayco for making it look so arcadish (he was probably watched Starcraft on a HDTV like he's used to when he worked for XBOX and couldn't see the health bars)
They need to be on the bottom, or at least squeezed thineer with more squares (double the # of squares)

I have made a 1:1 comparision to the size of Starcraft 1 health bars if they were the same resolution (I made a SC1 screenshot with buildings in it the same size as a SC2 building, ie a terran barracks in SC1 to a terran barracks in SC2)
Here are the results:
