Now, the Niners have lost two games in a row in rather brutal fashion, and, arguably, poor coaching is the single greatest contributor to both loss (though you can also blame Kaepernick for the Chicago loss). I expect the Niners to pull themselves together and start playing better. But the reality is that expectations are very high in SF and for good reason. Yet the coaching has been demonstrably subpar two games in a row, and nothing is being done to repair the issues between Harbaugh and the team. So no, I don't think that it is out of bounds or an overreaction to consider that Harbaugh may not be the Niners' coach past the expiration of his current contract.

That's why I originally asked if the rule had changed b/c it didn't make any sense to me.

Too early in the season to count SF out. CBA rules banning 2 a days and less practice time in the offseason hurts teams more than benefits the players imo. I would expect teams that are starting slow like SF, NO, and NE to get in season form in the next few weeks.
