HOWEVER
If you're just about to buy either of the two, get FLAT MR. You can always adjust your items if you need more MR mid/lategame. The impact of runes isn't very big lategame either. But you WILL find situations where flat MR is clearly better and there are no viable alternatives (You can't buy half a Null Magic Mantle, duh). The same can not be said for MR/L.

Hmm, I have a half-assed runepage for ryze, but I don't really have much in the way of mana-pool runes. I don't think I'd ever use them on anyone else, so I never bothered getting them. For Ryze I think I run like mpen, mp5, mr/lvl, MS. I think it would be better with either flat mana or scaling mana yellows/blues. Y'all think MS or Mpen for quints on ryze?
Also haven't set up a runepage for just AD/AP. Is that useful on anyone but Jax? I've like, never actually played him.
Set up a hybrid page with the new double-pen runes but I don't think it'd actually be useful for anyone but Kayle, and she's such an underwhelming champ T_T

Yeah, flat is probably better as spines explained, but in certain lanes, (top vs phys-damage-only bruisers, or bot vs only AD champs), having the extra MR late game is nice, and you're unlikely to take much magic damage early game anyway. I think I use scaling ones more in my own runepages but if I'm ever going mid lane (which will be vs a caster like 99% of the time), I take the flat MR.

I'd just fill out runepages for 5-8 champions that I'd really like playing then the rest can be fairly general.
Ryze is a niche champion and would need his own page to maximize his efficiency (MS Quints, MPen, Mana/Level, Flat Mana, Seals are a flexible slot but rest are best per slot for Ryze)
AD/AP I've never made. Double Pen feels very underwhelming in general.

Ehhh, but you'd do more damage with some armor pen.  A lot of players are now starting to go armor pen reds and crit chance quints. 10% crit chance on level 1 is hilarious and retarded. Crit for 150 npnp. On gangplank it's extra funny. Parley crit for 250 lvl 1. Sup.
