How does the Mission count work?

I beat the campaign, and I have 25/26 missions. I get that.

I went back and did the split missions and the secret mission.

After doing the secret mission, my campaign changed and now it says 22/26 missions.

I am not understanding what is going on. I did more than 26 missions, but less than 29, since I did not unlock the portrait of Mengsk yet.

I am confused. Where do I go to see the total count of my missions accomplished?

The alternate missions do not count towards the x/26 count that you see in your mission log. The best way to check for x/29 is probably to have a look at the completionist achievement under achievements -> story mode (there are three different ones: normal/hard/brutal).

Regarding the secret mission - I might be wrong, but I seem to recall that the secret mission won't get counted if you didn't kill the Science Facility on your initial playthrough?

You reloaded to an earlier spot in the campaign. You played the secret mission, after which you still have the Char missions + 1 other left. You know, since in that save (your "current playthrough") you haven't done them.

If you want the completionist achievement, check their status as noted above.

I didn't know about the completionist achievement ability to be opened up.

Almost. You can unlock the secret mission from the Archives on the Hyperion, but not from Char.
