so i guess Goodell delegated the initial punishment to someone else knowing Brady would appeal. This allows Goodell to hear the appeal and provide the appearance of some level of independence and impartiality.

I heard on espn that beacuse brady appealed he will have to hand over his phone and all texts and phone calls that he made. If they find something concrete on there they can increase the punishment given to brady.

And he refused to hand it over on the NFLPA's advice.

The NFL/NFLPA CBA states that for these appeals the original decision can only be upheld, reduced, or vacated. An increase of punishment is not on the table. Also, the NFL still has no subpoena power, so Brady would still not have to turn over his phone.
At least the NFLPA got this part right back when they negotiated the deal. I have a feeling the next CBA negotiations will be very interesting.

NFL supposedly talking to the Patriots through "back-channel conversations" to come to an agreement on the penalties (not Brady, the money and picks).

More the reason they should have locked him up earlier when the terms would have been more favorable, and I'm sure letting him play out his rookie deal just adds a little fuel to make sure he gets an extra good one now.
It doesn't take a rocket scientist to know that QB salaries climb every year. The Hawks should have been all over this earlier. The first guy that signs sets the bench mark for others up that year or the next. Tannahill is a mid range starter and gonna get $20m a year due to inflation. Had they signed RW last year, he'd be south of $20m probably.

the NFL learned something during their investigation that they have not revealed; something ugly. they'll play that card only if they absolutely have to. and now that don't have to. that's my best guess.

I mean, I still think some kind of shennanigans took place, but just becaus they're accepting it doesn't mean they think it is deserved. Goodell is judge, jury, and executioner. Basically, their only recourse is suing the league. There is no appeal for the team, only the player.
Not only is that costly in a $$ sense, but Goodell has demonstrated the will to dole out extra punishment to anyone who challenges him. Cost/benefit on that says it's probably easier to just swallow the fine and losing Brady for four early season games against mostly shitty teams.
