Yes, you can use different programs for this purpose, but again, it defeats the purpose of using one program that would ordinarily suit all your needs.
The problem isn't that skype doesn't service players' needs. It clearly does. The problem with skype is security. No one is complaining (as far as I can tell) about its voice or chat services. Sure, there may be programs that do things individually better than skype, but that's not the main gripe with it. If it were secure, this conversation would not be happening.
There is no particularly good evidence that IRC is any more secure than skype, given that security on both media requires roughly similar levels of effort on the part of the users. - Ubiquitous use of it is causing real financial harm to the scene.
- "Do nothing" is unacceptable, and the laziness inherent in "all-in-one" causes harm.
In specific, you fail to answer the point that administrative-level functions in IRC chats and networks are fundamentally better and easier to implement than installing VPNs and proxies on every progamer's computer, device, and connection just to continue using a bad program. You also simply haven't read the rest of this thread where the audio quality and latency of Skype is seriously called into question and where its ridiculous memory usage is maligned again and again. Which would result in the most deaths? Either way those who go in oblivious will fail. But in Scenario 2 there are so many more opportunities for something to go wrong and there's the expectation of safety even though something might be misconfigured.

There hasn't been an adequate answer to that.
Think about it: plenty of people think Google + is a better product than Facebook, but are not willing to leave it because Facebook simply has a bigger userbase. They need a stronger incentive than product quality to switch, because a social platform is more valuable with more adherents.
You can't just expect people to magically switch simply because of this issue alone. Skype is used throughout more than just the pro scene, and it's unrealistic to expect that people will make this switch due to the pro scene alone. Yeah, it sucks, but there needs to be a stronger incentive than this, as surprising as that may sound.
This issue is pretty much unprecedented for dota, but I can guarantee you that in a few months time when it all pretty much will be forgotten, people will never have this discussion again and people will be back to using skype, because this issue is NOT unprecedented in the esports scene as a whole. That's exactly what happened in both the SC2 and LoL scenes despite them going through this very same situation.
e: if tomorrow we were to all find out that Twitter or Facebook were to have a similar problem, people might argue that the pros should switch off these platforms because of security concerns and the damage they impart upon the pro scene, but I can guarantee you that they would not change their habits, seeing as the platforms are so ubiquitous that it would take a much stronger incentive than that to change.

they did. Generally these things just disappear after a short while.
LoL streamers were getting DDOSed pretty regularly only about 8-9 months ago.
e: just search DDOS in any of the various subreddits and you'll see what I'm talking about

They did have those same problems, they didn't do anything to switch and eventually it just stopped happening.

I remember it happening in SC2, I was just under the impression that the sc2 people didn't really use skype as much (I do help maintain the main reddit that mocks the starcraft subreddit). I more meant, why aren't they having those problems at this current point in time?

who knows? Ask the DDOSers.
The SC2 scene most definitely uses skype, I know at least one member of the TL team uses it (and I have him added) and I used skype for CSL contact and even for gosugamers and some NASL stuff back in the day.
things are similarly true for LoL. There's no denying that the program is ubiquitous across all 3 scenes.

I'm having problems downloading the replays. Error 206. Any ideas anyone? Only recently this problem came up.

No they don't disappear. It's just that top LoL teams are richer and more professional in a business sense so they seek/were given professional help and if everything is handled properly, teams should be fine.

As you can see from the first comment and the first reply, they STILL got DDOS-ed on a daily basis until now but with some professional protection ( the guy here actually offered his help for free) , everything is fine.
So, the notion that it will stop happening eventually is false. Either stop using Skype ( not an option for many due to various things) or protect yourself/ find people that can protect you. Hoping that the script kiddies will eventually get "bored" is obviously not a battle you can win.

Sometimes replay servers have trouble servicing replays.

From a streaming perspective, there isn't really a way to tell if a broadcast is of a live game or of a replay. Im guessing they played the game earlier to avoid ddos attacks and now they are broadcasting replay.
