So, my desktop PC's power supply (here) recently died, and I replaced it (here). While I was doing that, I decided also to finally fix my seven year old attempt at cable management. I routed all the cables through the back this time, instead of foolishly letting all my cables block my airflow.
Somehow, this has all resulted in higher temperatures for my PC. Is there any way that the lower wattage of my power supply is affecting temperatures? I'm running an i7 860 and a gtx 460, so the power consumption shouldn't be an issue. I didn't touch the CPU or the CPU fan at all, so I don't think there's any difference in the CPU fans performance. Speed fan is saying that the CPU fan is staying at one speed (1100 rpm) regardless of temperature. Is that low?
Anyone have any Ideas? I'm at a loss.

What is weirdly high? Your old PSU did have a 135mm fan so it's not out of the ordinary that temperatures may have increased slightly when you changed to a new PSU with a 80mm fan.
I think 1100 RPM is normal for idle with the stock heatsink.

Weirdly high is from 70 C playing Diablo 3 to hitting highs of over 90 with the new setup. 1100 is the speed at load too?

Sounds like your heatsink is either caked with dust, or it could be what skyR said. Could be a combination of both.

If the CPU fan isn't connected to a 4-pin connector and set properly in the bios, it will always run at a constant moderate-ish speed.

70c was before the change and 90c was with the new change? You may have dislodged the heatsink in the process of changing power supplies. Have you tried different software like HWMonitor because Speedfan doesn't exactly have a good track record for accuracy.
It should change when it's under load, I think it goes up to something like 2000 RPM.

Intel's stock heat-sink for your CPU uses no screws, instead some sort of push-pins. One of those pins might have popped out while you were working on things. Check for this and push the lose pin back into the board. Don't take the heat-sink off completely unless you have a tube of thermal paste around to replace the old one.
Those 90C are dangerous and probably the CPU throttling speed to not die. If it's real and checked in a tool like HWINFO, HWMonitor or RealTemp, don't use the PC until you fix the cooling.

The fan is connected to the motherboard, but I'm not sure how to set the fan in the BIOS? Hardware monitor usually has the gaming temp at 80, but the max is in the low 90s.
I'll have to give things a good cleaning at some point. Is there anything that you guys recommend to wipe down the fans and such?

There is a specific cpu_fan header
dust cleaning, depends how bad it is. Your temps might be significantly worse if you don't have enough airflow into and out of the case, but it seems you have some problem with cpu cooler mounting etc as well, even with room temperature air (like case side panel off), it shouldn't get nearly that hot with a game like d3

If your temperatures are real, I don't think you need cleaning. You need to check the installation of your CPU cooler.
On your CPU, the max temperature for the whole package (meaning the outside of the CPU), is 73 C. You can see this on Intel's website mentioned as "Tcase", see here:

I couldn't find what the "Tjunction" max for your CPU is, which is the temperature where the CPU will throttle speed to try to not kill itself. It should be somewhat higher than the Tcase temperature, perhaps something between 80C and 90C. This is what makes me worry about what you are doing currently. You might be killing your CPU, but you can't know if that's really happening because the programs might not show the right numbers for your CPU.
To have absolute proof that something is wrong even if programs are reporting temperatures wrong, get the program called "RealTemp". It will show what the CPU reports as distance to that mysterious "Tjunction" temperature, and it will show throttling. It looks like this in practice:

I drew arrows for where to look to see how far your CPU is from hitting whatever its Tjunction temperature is. The circled "OK" at the bottom will turn into something like "HOT" or similar if the CPU is throttling to protect itself.

I had it alert me when it hit 90 degrees, but I didn't see anything different in the thermal status (it was just a quick look however)

The stock cooler works fine, but it has to be mounted correctly with an acceptable amount of thermal paste (not way too little or too much) and you also need some kind of decent airflow setup in case, so that your case isn't getting more than like 10c hotter than the room

Everything might be fine with the cooler and what's wrong could be what skyR mentioned in the first answer you got. I bet your case uses that design where the PSU is at the top of the case. Is that right? Your old PSU was sucking hot air away from the CPU socket area and removing it from the case. The new PSU might work differently and now the CPU area sits in a pocket of hot air. That would be fixed by putting a case fan into that empty rear fan position of your case.
+ Show Spoiler [about the CPU cooler] +With regards to your screenshot, it's like you say, the program apparently assumes 99 C as Tjunction, but that might be wrong. The CPU itself reports those distance numbers, not the actual temperatures. So if the program assumes wrong, the CPU isn't really up to 39C in your screenshot.
That 91 C value that was recorded on one of the cores was still 8 C distance away from whatever that Tjunction is, so everything was technically safe. Everything might be alright if you were actually playing a game or so (perhaps just a bit dusty and in need of a cleaning). It's not fine if you were just writing emails and using a web browser.
Did you try checking the four corners of the CPU cooler to see if the four pins are fixed or lose? They have some sort of tiny handle at the top and are just forcefully pushed into holes in the motherboard. There's no screws. If everything is installed right, I don't think a new cooler would be much of an improvement if the fan on the old cooler is still running, so blindly buying something is a waste.
With regards to a new cooler, I don't know what's best to just fix a problem. The brand "Arctic" seems to generally be a safe choice. They sell cheap coolers and their fans should be quiet. You could just buy one of their products for $10 which should at least be similar to Intel's original cooler. Paste is pre-applied on the cooler and you just take the old one off and clean the top of your CPU with paper while it's still in the socket (no need to take it out). You use alcohol if you think you need a wet paper towel to get it clean.
The cooler topic gets interesting if there's heat-pipes involved but the price starts to rise. That gets you towards $30 or so, so it's not something attractive.
+ Show Spoiler [about a rear fan] +If you need a rear case fan, you need to know the width of that fan position. It can be 80mm or 92mm or 120mm (what's measured is the width of the whole fan, not the mounting holes). I'd try to find some slow running fan, perhaps below 1000 RPM if 120mm. I don't know what "slow" means for 92mm so I'd probably just buy that Arctic brand for that size. You need to check your motherboard manual to see where the fan headers are to connect the fan. The fan comes with screws (or silicone nipple thingies) and you just plug its connector somewhere on the motherboard.

I don't know if it's possible to troubleshoot the problem from afar but I think a good first step would definitely be opening the case, taking off the heatsink, re-applying thermal paste and putting everything back together. If that works out, fine. If it doesn't, then maybe an extra case fan would indeed help.
Maybe snap a picture of your case opened up so we can see?
I think Arctic MX4 is a solid mid/entry level thermal paste which should get the job done no problem here. It's not too expensive.
Afaik the best application of thermal paste is just a pea in the middle of the IHS. Brainless and simple.
E: Wait, if your CPU fan is staying at the same speed regardless of CPU temperatures then it's not surprising for temperatures to go up. Is it plugged in correctly? Does the CPU fan really not go faster under load?
Even if you didn't touch CPU fan cable, make sure it's correctly plugged into the CPUFAN socket, and not a case socket or something.
It seems to me your fan is really the one being annoying here. Check those connections, imo.

Successfully installed my new heatsink! Well I hope it stays successful. Its certainly promising at the moment with a much lower 50 degree high when gaming on much higher settings than before. Hopefully everything went back in its proper place... my case (antec p180 mini) didn't have a nice cutout for installing the base plate like many others seem to have. Also hope that I put on the right amount of thermal paste!

Turns out the pins are a pretty cheap plastic, looks like one of them wasn't totally pinned in. Not sure if it was that, or the pretty grungy looking thermal paste. Either way, the problem should be gone!

well thermal paste always looks grungy when you take off the heatsink, I'd more readily accuse the the plastic pin.

My laptop cooler can't arrive soon enough, now that I realise just how hot my laptop was getting during Dota. I kept wondering why my framerate would drop from 50 to about 30 halfway through a game, even when there weren't teamfights happening.
