In case of set of bo3s, having less wins means you didn't fought good enough in every single game. Yes, it's not ideal since wins aren't weighted. A typical round robin tournament (with fixed number of games) would have Sonnenborg-Berger but it's not valid (at least not in standard form) for bo3's (non fixed number of games).
