Not sure of the reasoning but it's standard and it makes recovery so much more fun. I would guess that projectile spam is really annoying without friendly fire?
Friendly fire used to be off, and then someone went Samus/Samus.
Friendly fire on is great, though; there are so many things you can do to save your partner, not to mention you can slap your Jiggs partner awake after a Rest.
