The thugs are carrying what they were paid so you already got his gold.

Man this game...
When there is fighting, it always feels too hard. I went into the Saartchal ruin, and there was this boss zombie that gave me a lot of trouble... I was trapped there and had to fight it, and after 10+ attempts I learned to abuse a platform that he can't reach... and jumped back and forth for many minutes until he was dead. Then there was this boss which had a dagger I needed to cut a tree for some sap... she casts fireballs and it does tons of damage. At the end, again, I had to resort in cheap strategies by running in circles around the tent. Seriously, are all bosses like that?
When there is no fighting, however, there is SOOOOOOO MUCHHHHHHH RUNNINGGGGGGGGGGGGGGGGG. Ugh. Running from Whiterun to Ivargarde to that mountain was really, really, really not fun, especially when I died to an ice wolf (grossly underestimated it) and had to restart from almost the beginning.

I'll guess you are playing in Master or at least Expert by how you feel the boss fights are. In master difficulty the Dragonborn deal 0.5x (half) and enemies deal 2x (double) the damage compared to Adept which is the "Normal" difficulty.
This means you need to be careful how to handle damage incoming and try to maximize your damage output for your character general level before going to fight bosses or risk really long fight because bosses and some random enemies are scaled to your character general level. The boss in the ruins you mentioned scale from 6-21 so he is probably really challenging for anything under 12-15.
If you leveled a lot without investing in damaging perks and/or equipment you will be faced with a lot kiting scenario with follower and/or summoned creature to slowly bring down bosses. For example in master I went for the Vampire questline really early(level 10) and the first quest make you fight a vampire boss and then 2 gargoyles that just drain life and thank god I had the Crossbow and some bolt I had to try 10~ times before being able to kill the boss, for the 2 gargoyles I had Lydia and Serana(temporary additional follower for the quest) and it was basically me running around trying to burst one as fast as possible so they won't drain life back up, this took easily 15minutes. I took a break from the questline and when I went back to it I had upgraded and enchanted the crossbow, a forlorn bow and invested perks into archery and 50~+ health from leveling up. Gargoyles were nothing at this point, with now only Serana in less than 10 sec of bow/crossbow action a gargoyle dies.
TL DR: Leveled enemies are bitches, invest perks early in your main damaging skill tree and upgrade your gear whenever possible( Weapons AND armor), don't equip a higher tier piece if you can't upgrade and enchant it, use resist potions and poisons(paralysis or slows are nice) to be able to burst damage when engaging the fight or when an opportunity window opens. If you are a mage type character, perks are what gives you the most along with -% cost magicka enchant and +% magicka regen to be able to fight for long period of time. Or reduce the difficulty.

As for the combat, it depends a lot on what difficulty/what equipment you have. I'm on legendary with pretty good equipment (Dragonscale armor, Auriel's Bow, Glass Sword, all enchanted and smithed to a pretty good level, but not "abuse" level) and bosses are tough, but beatable without cheese. The hardest are the DLC Bosses--Miraak and Harkon, and Alduin, since they have lots of special abilities, but stuff like Draugr and bandit minibosses can be done easily enough:
I'm assuming that you're at a low character level, so: a) Get a follower. Extra DPS and a meatshield/distraction can't hurt (unless they trigger a trap ) Alternatively, conjuration magic will serve the same purpose in a pinch.
b) Kite. If you're using a bow, you can run back, fire, and repeat. Easier with the ranger and quick draw perks (faster movement w/bow primed, 30% faster draw speed) If you're using a 1-handed weapon, and the enemy has a 2h one as many bosses do, you can wait for it to swing, dart in and slash once, then kite back during its next swing. Takes some getting used to and is slow at doing damage, but is effective once mastered. Spells are easiest to kite with.
c) Since you haven't gotten to the Greybeards yet, I'm assuming that you don't have many shouts. But when you get them, a lot of them can absolutely save your life. Whirlwind Sprint to escape from an enemy, Ice form or maxed Unrelenting Force to incapacitate large numbers of enemies at a time (If you see a cliff, go ahead and FUS RO DAH stuff off of it, it's usually an insta-kill and fun, too). Slow Time to aid your kiting and help accuracy, and so on.
d) Get Resist Fire or Resist Frost gear/potions. They make mage enemies and dragons much more bearable. Resist shock is less useful since few enemies use it, but keep a few potions just in case.
e) Smith, Enchant. More DPS is always good, and enchanting adds even more punch. I have a follower to whom I gave a crossbow with a paralysis enchant (Only available later in the game, unless you're lucky) and she is so amazingly helpful by keeping enemies down and entirely unable to fight back.
The boss you refer to with the fireballs is an unusually hard one at lower levels. Save that quest for later, is my advice. There are a few areas in the game that, although the enemies level with you, are just hard and should be avoided until your character is sufficiently powerful.

Anyway,my plan is to focus on conjuration magic. The fire summon I got from the college seemed to be really useful (it's how I beat the fireball bitch), but I am leveling awfully slowly on it even though I use them almost exclusively. I found a Bound Bow spell on my way to Ivargarde, but I can't use it because my magicka is too low (I got 140 and the spell requires 170). I guess I need adept conjuration, but I am still at 31 conjuration and I need 50 to get adept conjuration.

Yes, it needs some additional mod too, the uncapper and some mods if you have additionnal items like Immersive Armors.

Hmmm so I killed that master vampire and became one myself, but thanks to Orgnar (yes that guy) I was given a quest and cured myself of Vampirism... but what if I killed Orgnar or that mage? Would I get stuck as a vampire forever?

Any innkeeper begins the cure vamparism line. Orgnar is merely an innkeeper; nothing special.

Falion is essential, and any innkeeper can give you the quest so, no, that's not a problem.

I am getting the hang of this game. My first toon as a Dunmer mage was terrible but now it feels a lot easier. I guess it mostly has to do with knowing which spells provide the biggest power boon.
Also the Silver Hands have been serving me well on providing crapload of gold for looting.
But I do regret focusing a lot of my time on Bound Bow and the bound weapon perks. I suck at FPS games, particularly when the projectile is affected by gravity.

While I was rerolling another character, I realized the following:
After you followed Hadvar and got out of that dungeon at the beginning of the game, you can find a female hunter and her dog not far from there. If you kill the hunter, there are no bounties on you; but if YOU KILL THE DOG, 40 gold bounty. Sweet lord of jesus.
