The theorist proposes, and I agree, that when Madara was fighting Hashirama on the Valley of the End, he actually did die, as all thought at the time. However, he used the forbidden Sharingan jutsu Izanagi. Which actually brought him back to life. That is why you never see Madara's (or Tobi's) right eye. The Izanagi dojutsu allows you to die for the cost of your sharingan. That is why Itachi said that Madara is the shell of his former self, he has only one eye.

It's a plausible theory. If Danzou uses it, it would come as no surprise that Sasuke would use it eventually. And since Izanagi exists, I wouldn't doubt that Izanami exists as well since Kishimoto is running through the Japanese mythological deities. It wouldn't surprise me if the power Itachi gave Naruto was Izanami or something to counter Izanagi since Itachi hopes that Naruto would never reach the point where he has to use it.

When sasuke saved karin from the black flames in the last anime episode, was it the same jutsu that madara uses all the time? It would explain how madara put down the flames when he wanted to speak to sasuke after itachi's death.

Nope he can just control the flames -- make them, move them, and dispell them. Same way Itachi puts the flames out on Sasuke during their fight (Even though it was revealed to be a substitute).

Madara said it was Itachi's intention to die with his secret. And I for one don't take Madara at his word. I agree that your statement seems logical enough. I am not sure what other plans he would want to accomplish if he is alive. Maybe stop Madara, Sasuke or bring peace to the world. Again, I don't think-or hope- he is alive, but it makes one wonder.
Someone asked about Kakashi's mangekyou. The answer is he copied or attempted to copy from Itachi from their encounter that time. Resulting in that. That's all. The information about it will surely expand as more of Madara is revealed since he has a similar or already mastered the skill.
Seeing that some events follows japanese mythology, example, the real 8-tails Yamata no Orochi (Orochimaru's Hydra which has 8 heads and 8 tails behind) fought with Susanoo. This when Itachi vs Sasuke battle during the hydra pop outs. Susanoo had really killed the 8 Tails(Hydra)
I'm pretty sure we might see another thing that happened based on the jap mythology. Another example is, Tsuyokomi was born from the right eye, Amaterasu from left eye, and Susanoo from the nose. All these positions are correct for Sasuke but the opposite for Itachi. Maybe that explains why Sasuke's imba unlimited uber wtf eyes are stronger.
edit: It's funny how Konoha let someone like Danzo be one of the village's head when they had the whole family of Hyuga not to detect he's badass arm and 10 sharingans. The mizuguy with 1 byakugan able to detect his right eye.

My guess would be that since Sasuke has gone the dark path, he'd do anything. Izanagi itself is a forbidden jutsu among the Uchiha (as stated on the last page), so I would assume that Itachi never used it but merely knew about it. This kinda goes in line with the hopes that Naruto would never has to use this power that Itachi gave him. I'm assuming that you need to know how to use Tsukiyomi, Amaterasu, and Susanoo to use this forbidden jutsu with the way these powers are related through the mythology.
Whatever this power that Itachi gave Naruto may be, it must've been a failsafe if Sasuke ever went too far for his revenge. It must work in the same way that Itachi put Amaterasu into Sasuke as it auto-activated at the sight of Madara.
