The guys who finished at the bottom should get their worst match ups.... it's only "fair" that the person who EARNED #1 gets to pick who he plays, then #2, etc. Plus that prevents ugly "is he throwing this match?" situations.

The "is he throwing this match" situation is constructed from a bunch of fools whom do not understand the tournament format. It is evident now, given how the tournament play out, that being 1st seed is better than better 2nd seed. It'll be even more so in the future NASL seasons, as more of the bottom of the barrel gets filtered out.

Yeah, that players are not given ample time to prepare for the matches in the championship bracket is probably the worst flaw of this tournament. Rapid-play tournaments like MLG and long form leagues should be as separated as possible. Why have every match up until now have a week of prep time and suddenly you get none at all for the finals?

What now?
Several people, with a guaranteed spot in the finals already, have thrown away matches in the last round of the season. Select vs MC and July vs Moman comes to mind.
I don't see how you can claim that 1st seed is superior to the 2nd seed when there's players actively dodging the first seed, or claim that there were no thrown matches when we've had battlecruisers vs carrier in a 'competitive' match.

if NASL restricted the Open Tournament to amateurs only it would solve the issue. It would make a much easier game for the 1st seed, players would not try to avoid the 1st seed (it would even make the 1st seed desirable), and it would give amateurs a real shot at making the final playoff bracket.
In my opinion the path to the NASL finals for the pro gamers should come through the NASL regular season, not the open bracket.

The open tourney should be held before the season even begins, with the top 8 gaining spots in each of the divisions. If you want to have an amateur tournament that's fine, but the winner(s) should just get a trip to finals and a chance to hang/play with the pros.
