Well if you go and listen to their TV duel you will see that Tosh says that Nova will not stay with you and she does not disagree, she will come and teach you how to train ghosts and then leave. Tosh will be on board and you can talk to him etc.
Another thing I've heard but can't confirm. In the collectors edition it is said that the choices they will stick to in regards to the story are Raynor saves the colonists from the Protoss and Raynor picks Tosh.

Tosh mission is more fun but ghosts are a better unit with upgrades.

I picked the Spectres, the ghosts only have Snipe, Nuke, Infinite Cloak, Increased Sight/Range while the Spectres have AoE Stun, Nuke, Single Target Nuke, Infinite Cloak. The Ghosts while deal more damage to light units, which most bio balls would prefer, Spectres are great for taking out bigger troublesome air units Marines have troubles with, Broodlords/Battlecruisers and honestly Marines quickly dispatch light units on their own.
You should definitely use either unit more though, they are extremely efficient if you just need to use up gas.

Either way you can always go back through and play the other one. =) Actually after the mission if you talk with the people on your ship you learn that everything Nova said were lies. Specters develop really quirky personalities though but they don't become more violent or so than they already were. As for units I think that the only time you want to build either of them is when you want to nuke, and ghosts are just way better at that. Since they outrange towers and have insane vision range you can infiltrate bases much easier and 20 more health never hurts either.
Yeah, that's why I said 'up until that point'.
And I believe regardless of your choice, the game portrays at as being positive. The same goes for all the choices.

Spectres made the "Engine of Destruction" mission (the first one with Tychus in the Odin) possible for me on Brutal. Just chainstun the BCs and other opponents. I did both via loading saves (for achievements) but I stuck with Tosh.
Also, I haven't gotten to this point yet with Spectres (I'm on my second playthrough), but the 200dmg nuke might be useful against Kerrigan on All-in. Has anyone tried it? How much HP does she have?

I think going with spectes is the obvious choice since you can use ghosts all you want in multiplayer.

The main problem with Spectres in the last mission is that they're so gas intensive and not as mobile as Banshees which is a basic requirement for the last mission to snipe Nydus Worms if you decided to opt for no air. The gas is a huge issue because Banshee/Tank production is already hard with tech reactors on just one building each.
I've personally not tried the Air route, but I would assume that with needing fewer tanks, but requiring anti air in Vikings you could probably get Spectres with good Marine filler and pull it off.

I chose spectres but I never ended up making a single ghost or spectre the whole campaign. I'm just lazy I guess.

I chose Ghosts. Always go with the hot chick over the black dude.
The cutscene afterwards was absolutely epic. And I had a lot more fun on Nova's mission TBH, it was more "stealthy." Not to mention that Tosh's voice is extremely annoying for me.
And that stuff about spectres not going insane... all depends on the choice. The game swings VERY far in favor of whatever you choose (for all the choices) in terms of how the characters act in the cutscenes.
If you choose Nova... you will definitely not be rooting for Tosh by the end of the final cutscene.

Guess I'll play the campaign 2 times, once in normal and once in brutal. Going to do all the choices.

I actually think the whole idea of this particular choice is idiotic. Help a guy you've been working for a while now break out a prison, much like the one your buddy Tychus was just in vs working for Mengsk? Hmm, choices, choices.
Choosing to betray tosh and kill his people is very much like Mengsk leaving Kerrigan to die btw. Only worse

I actually went with Nova because i thought i was doing a right decision for the story. After i finished the campaign i did the Tosh version and boy, that mission is waaaay cooler than Nova's. It's freakin StarCraft DotA :D .
And about what Nova did after the mission:

Neither will really get used, except for last mission, where spectres are very clutch because they can stunlock you-know-who
Breakout was better mission, ghost of a chance was better cutscene

purifying the colony and helping the protoss is much better IMO

my thoughts exactly. i was so amused by the dota mission. and my first run through i didnt know about the little side routes to take so i just had to go balls to the walls, chargin in with the shield up and stunning tanks.
oh and for some people, you can replay the other mission you didnt do on the mission replay archive thingy. so dont sweat it too much. and all the choices save the one on char are usually the last in the sequence so it doesnt really affect much. on that note, if you get rid of the spires on char, def go back and play the nydus mission. its one of the most fun missions in the game.

I choose Tosh, the Spectre's Psionic Lash ability (the 200 damage to a unit) is just too good to pass up, sniper and +damage to light be damned.
Besides, Spectre is in my name and at the time I was told that between Dr. Hanson, Stetmann, Hill, Matt Horner, Tychus, and Swann that if I didn't get a diversity hire I was going to get investigated by the EEOC for unfair employment practices.
