Why should I care if the Giants beat the Angels or not? Or in another situation. Should a Yankees fan be cheering for the Red Sox to win because GO AMERICAN LEAGUE! It just doesn't seem right to cheer for your rival. I'd rather see them lose regardless of who they are playing.That's just my take on it but I guess it's just a personal preference.
Maybe you don't care, that doesn't mean others don't. Actually I've seen quite a lot of baseball fans who care about the ASG and interleague records because they want to feel like their league is stronger.
As for your Yankees/Red Sox example, they might not cheer for them but that doesn't mean they wouldn't look at the Red Sox beating NL teams and say "getting beat by Boston, L0L0L NL sux".
At least, this was my experience from when I used to frequent the ESPN.com MLB forums. Take it for what it's worth. I think whether you're talking about SC2 or baseball, the "average" fan doesn't care about these things but there will always be some people who do.

Flash! I wish I didn't sleep through a couple of his games because of the godawful late-night broadcast hours and the extreme comfort of my bed, but he looked exquisite from what I've seen.
I'm really sad that Maru didn't make it through considering how cool it was to see him mech in the first series. With bio play so prevalent nowadays, I really want to see more mech from time to time.

And I bet any eSF players who will remain in the quarterfinal will be picked up by a KeSPA team (hello big salary) as soon as possible.

Name one Zerg that didn't win most of his games with BL/Infestor. Hell, name a unit composition that actually could win ZvP in WoL that was not BL/Infestor. Saying that "the people that turtle until BL/infestor are getting destroyed" would mean that no Zerg does well now. And that's not true. By far not.

Why is this ESF and KESPA argument still going on? There are bad players, good players and S class players in both organizations... KESPA catched ESF players last year skillwise, but neither of them dominates others.

It's too early to say. If the current trend continues GSL could wery well be ~90% KeSPA in a few months (even without buyouts). It's nearly 50/50 atm and I just don't see it staying that way for long. It's not like at this point we have reached some magical balance between both groups. One group will eventually emerge as the more dominant one and I doubt it will be eSF.
