I've read so much theories about jons parents, and the lyanna/rhaegar one is by far the most likely one.
The one thing that really makes me suspicious is lyannas last words "promise me ned" I just cant imagine that her last words were "promise me ned (that you bury me in winterfell)" like the books try to make it look like. A "promise me ned (that you take care of my son and raise him as your own)" is by far more likely.
The whole plot of what happened in the "Tower of Joy" is one of the most interesting things in the book, and with Howland Reed being the only one who is alive any longer i strongly suspect that this story will play a big, if not the biggest role, towards the end of the story.

However while the theory is plausible it's not likely. Ned has called Jon his son, there have been numerous mentions to Jon having Ned's features and looking like a Stark.
The only way I think the theory holds is if you subscribe to the Arya - Lyanna link. Remember the books always made a mention of how Arya reminds them of their Aunt Lyanna. Arya and Jon are also the only 2 that they say inherited Ned's features. So I guess it's plausible to say that since Arya looks like Ned and Lyanna then Jon can look like Ned via Lyanna.

Whether or not Robert would kill Lyanna's son can be up for debate - but Ned is not a person who would take that risk.
