Ok, i think we can drop the obito theory here, one of his eyes was crushed and one of them was given to kakashi. There're no ways madara can have obito's eyes unless he has 3 of them :O

There is no proof that his other eye crushed. The technique that Tobi uses against the underlings of Danzo is the same technique that Kakashi uses against Deidara.

Shisuis eye was pretty special, why shouldn't Obitos eyes not special too. There is no other Uchiha that uses time space jutsus.0

Well, I'm pretty sure when there's a huge rock on your face, your eyes are prob crushed 90% of the time + there's almost no reason to bring him back, obito is just to give kakashi a back story like how he hates letting his comrade die, etc and thus he has no significance in the main story.

An interesting thought, Nagato is a member of the uzumacki clan like naruto. Well that clan is known for living really long lives....one person is even documented to being born before the hidden leaf was founded and living well into the thirds reign. So maybe madara knowing about nagato is explained by him being older.
