Having connections will enrich the game universe even more, it covers the gaps, and you bet more questions would've arised if portal isn't set in a half life world. Since they decided to place portal in the half life universe, they should at least string them together. That would benfit fans from both franchises.

Portal 1 happened somewhere between 2000 and 2029... and unless Aperture made some discoveries in the field, I can't see the paint in the facility, let alone the painting and wood in Chell's relaxation chamber lasting decades, let alone centuries, even in a controlled environment, especially without a caretaker.
Perhaps the Companion Cube will become her "crowbar."

Well, Portal 2 still had a pretty big reference to the Borealis event that is expected to be the center of Half Life 2: Episode 3. There is an easter egg where you find a "dock" with several life-savers labelled "Borealis." In addition, there seemed to be several other subtle hints that possibly suggest the "missing experiment" that was centered on the Borealis.

Who knows. Maybe it's easier for the writers that way. Maybe it creates more opportunities for them to make money out of the Portal franchise in the future. Back when Portal was released they probably did want to make it as a kind of "b-side" to the HL universe, but back then they didn't know that it would be received so favourably.
Either way, even if they want to split the franchises, they obviously can't ignore the HL universe completely, since Portal takes place in that universe after all. That is, unless games in the Portal franchise will always be these games where some evil AI sends you through a couple of test chambers, and then you escape after a while and destroy that AI, which would make the games really stale really fast ( I for one do not really look forward to another one of these games in Portal 3).

It would be extremely hard to connect Portal directly to ANY game, because the portal gun becomes super-OP / impossible to design a game around if it's not in a controlled environment. That or almost every surface in the world will be un-portal-able, which would just be frustrating.

That's not true as you portal to lots of places that are unintentional, like how you evade fiery death in Portal 1 or any of the behind the camera scenes. You could argue Aperture is stupid enough to make their walls with moon paint, but it's left ambiguous right now. We 100% know that moon rock painted walls work with portal technology, but it doesn't seem like that's the entirety of the situation.

As for mixing the story, it's disappointing Portal 2 is so long after Portal 1 (+ Show Spoiler +
though technically with Chell's super potato you could argue that it hasn't actually been all that long and the wildlife and decay was accelerated from whatever Chell did to that potato, but I believe Valve has said it's that long after
), but it makes sense to do. Having it set so long after removes the awkwardness of Chell running into Freeman. 2 Mute characters meeting isn't exactly what you want. Still I wish they'd intertwine stuff a little more as I LOVED that about Portal 1.

Well g-man's ability to continue that contract is questionable at best and why would Valve spend all this time building up Alyx and the world only to skip ahead 100 years? It'd be hard to keep players invested in the story if they did that I'd think. It's not like Portal where the setting alone is the primary connection players have or HL1 where you had no investment in the character's beyond gordon/gman and the aliens.
