I might be called naive but I don't believe they would demoralize their own sister team just for a chance of a better run in OGN as organization.

I've been pretty much waiting for a situation like this to arise, and if the worst does happen, Riot would be feeling pretty vindicated that they have been so strict on sibling teams in the LCS. It wouldn't even matter if the matches were deliberately thrown or not; the suspicion that they were would be strong enough to compromise the integrity of the competition. Actually, they can just make it so sister teams can't be put into the same groups. It wouldn't really make groups unfair either since there are only 2 teams per organization.

However, even if it did, there's still the chance that sister teams meeting in the playoffs might 'throw' a game in order to boost a team who has more chance of collecting enough circuit points to go to Worlds. Actually, the Najin teams were accused of doing this in one of the NLB semi-finals last year.

They should just change how the system works so no tiebreakers can occur.

The worse case is if one of the teams was already through and they lose so their sister team gets in as well. But they avoided that by playing the sister teams against each other first.

I actually think this is the worst case scenario right now. You lose vs another team (that is/was obviously not that good) just to switch S with K (i don't say this is the case, just a thought)
