My only complaint is with the lack of The Wolf Children. The entirety of the MAL top 30 is on the list (in some form) except for this one (ranked 10) and I personally thought it was amazing.

I hated Anohana. I tried to watch it three times because of how much the general populace likes it but I ended up dropping it each time.

if something's mainstream or not just means wether it's famous or not. Like DB-Z is obviously mainstream simply because everyone saw it as a kid and yeah those two are pretty damn famous, as much as it pains me to see Madoka in mainstream and as the last one in the list at that 
Bakemonogatari was mentioned by Milkis and Sent as something that should be in mainstream as well but both Souma and I (successfully), and I think Eca argued that it's only super famous within Japan and people who know a decent amount of anime. If I'd ask my RL friends a crapton would know what Fairy Tail or OnePiece is but I'm certain not a single one knows what Bakemonogatari is. But yeah, Fairy Tail should probably be in mainstream as well.

I'm not sure what I was supposed to expect because I thought it was going to be more plot driven, but then they abandoned that midway, picked it up for an episode or two, then dropped it again. and it's not like the characters themselves advanced much either. I guess I just felt confused at what the director wanted to convey.

Kara no Kyoukai are movies yes, but a lot of them are very short (1 hour) and you watch the entire series more so than individually (they, in my opinion, aren't that good individually, but great as a series).
If not, we could always make space by bundling Ghibli movies together or removing one of them (Totoro maybe?). I haven't watched all the movies on the list, but I preferred the Wolf Children to both 5 centimer per seconds and The Girl Who Leapt Through Time, although I believe they should also remain on the list.

Yeah, the middle episodes threw me off for a bit also, but Ergo Proxy is much less about the story and so much more about the atmosphere.
I don't want to get too detailed in what exactly Ergo Proxy was trying to say as my memory is quite foggy considering I haven't seen it in forever, but what Ergo Proxy excelled at was its atmosphere, the very intriguing experimental style of the middle episodes, crisp animation (especially for its time), a soundtrack that's really good but doesn't hog up screen time, and I think the episodic stories in the middle were just great. The Ophelia episode was really good.
