Only a select few know the truth. Typical guards wouldn't because they wouldn't want that sort of information to leak to the general public. She's allowed at the Reverie because she's the queen of Sorbet kingdom and they need her there. Akainu and the like must think they have something to hold over her head to keep her in line.
Probably threatening Sorbet Kingdom or Kuma.
Kuma's further degradation from Shichibukai status could be as a punishment for Bonney's actions.

It's a bit of a stretch; if they have that kind of leverage on Bonnery then why would they allow her to continue roam as a pirate?
Also, Bonnery is clearly infiltrating Mary Geoise undercover; what's the point if the marines and the government already know her identity on some level? Wouldn't there be CP0 or other agents tracking her movements and rendering her efforts futile?

Conney could also be Bonney's mom/grandmother and Bonney making herself old just makes her look exactly like Conney.

She hasn't really been shown to do too much roaming as a pirate since Akainu got her. We see that she's free, but no deeds done (other than stealing a slice of pizza) and while the assumption has always been that she escaped, she may have simple been let go. I think her crew died.
I would think CP0 would know her identity and be tracking her. Her infiltration into Mary Geoise may not be as successful as we are currently made to believe. If she is on a mission to save Kuma, she may have given up on everything else and is willing to take the risks even knowing that she is being tracked.
