Maybe Kakashi's resuscitating Rin like Neo did in the Matrix (chidori to the heart), but was disrupted by Obito. She then dies and there's nothing he can say to make Obito realize he screwed things up.

also rin's expression is closer to sadness than it is of horror. her eyebrows are down, and her face is in a frown, not open in terror or pain. similarly, kakashi's expression in the last panels show resolve, not regret.
I highly doubt that madara would have used a genjustu to convince his pawns, especially of the Uchiha. He seems to honestly believe in his plan, so to trick his family into helping him seems quite out of character

Okay, so we know Kakashi's not a clone, because he was crying at the end. There would be no need to show this unless it was the real Kakashi. If it isn't then we're just seeing more trolling to an epic degree. Rin's not a clone, because Kakashi is crying. He wouldn't cry if he knew that it wasn't Rin, and Rin would still be alive if it was just a clone. So, we can assume that Kakashi was most likely forced to kill Rin, because there's not really another reason for Kakashi using his best jutsu (designed to only to kill) unless he had to. Rin could have been controlled by some other ninja, or somehow by Madara himself (kind of a stretch, but wouldn't be surprising). She could have been a traitor all along, but that doesn't make sense because, again, Kakashi killed her (when Kakashi is badass strong ninja) when he could have captured her. Obito could be under some sort of genjutsu, but then that would mean that Rin didn't actually die.
I actually see no other way it could work other than Rin being controlled and Kakashi forced to kill her. Even then, I see no ninja around and Kakashi doesn't seem to think there's anyone around either. And if there is someone controlling her, then they'd probably come out after and take out Kakashi. I don't think this is a personal attack on Rin, rather a fight with another village.
.......Okay, I see no way that this scenario makes any sense.

Has there ever been any proof that Rin is infact dead besides Obito's quote? I can honestly forsee maybe in a few months, Rin showing up to a battle out of nowhere.
If Obito can survive, so can Rin.

nothing besides, kakashi saying " all of my friends are dead" to sasuke pretimeskip, but I think it's safe to assume she's dead. Only question is if it happened before this incident/that actually is rin and obito is under genjutsu?

If it was a mistranslation, Kishi would already told us a few chapters ago that Kakashi killed Rin, so there was no point for this chapter's shocking revelation.
I believe that either it was Madara's plan or It was a reference to Kakashi's father (when he save his friends instead of completing the mission)

She saw Kakashis face without the mask and he couldn´t let her live because of that. Just kidding. It was a practical joke gone wrong. "Hey Rin, do you have a heart attack?" "No" "Think again" *impale* The joke was so hilariously funny Rin was speechless and died.

There's been times where an enemy ninja can use a mind body tranfer jutsu. Maybe as kakashi was about to kill off the last mist ninja the enemy jumped into rin when rin let her guard down (its 2v1, girls do this in mangas, etc) and kakashi had no other choice.

If Obito can survive, so can Rin. kakashi has stated multiple times that all his friends are dead but other than that there isn't any real evidence

Doesn't explain why no other ninja is around, and why Kakashi didn't kill himself as well. It also goes against what Obito left to him (comradez are inportant yo), so Kakashi would have to have been forced.
