What he can't do is that he can not draw more natural energy again after he engaged sage mode in battle. And the reason he can not draw more natural energy again is because in battle he has be to constantly moving. That's where the little frogs on the shoulder comes in play, because they can stay perfectly still in naruto's shoulder and gather more natural energy while naruto is fighting.

My best guess on how naruto solve this problem is first turn into sage mode while hiding somewhere, and then cast 1 bunshin, and then have that bunshin gather natural energy while his real body fight, when he needs more natural energy he will have his hidden bunshin cast another bunshin and then release so all the energy distribute evenly between the newlly created bunshin and naruto. and since natural energy is infinite naruto can do this forever and ever and stay in sage mode forever without the help of those frogs on the shoulder.
