Treads->Mek->Agha is a "standard" way to progress off Mek. it's extremely teamfight-focused though and not suited for some pub games. It's weakness is that it's early game is very much focused on staying in lane and farming until your Mek because without movement speed or offensive stats, ganks take a lot of effort thanks to your poor base movement speed. In a game where you are required to have more early action, something like Phase+Urn+Drums might be more suitable.
Your item progression needs to be very flexible. Butterfly is a good lategame option but as a 3rd item theres a lot of variation. Manta is good situationally, Heart is strong but typically awkward after Mek+Agha because HP and regen are not the stats you need most at that point. AC is very strong. Halberd is decent in losing games. The key, as with many heroes, is that you have to be flexible and evaluate what is important to you and important to your team at that point in time.
Don't get Vanguard. It's just not that good on Viper compared to other options. Thanks! The reason I get mek or vanguard is because I find myself getting bursted in team fights. I use SB for attack speed and getaway as my phase and slows usually get the kill in ganks but I will try that out. I am kindve a noob (not high enough luck for rank, only know a few heroes in terms of playing them good). Since it seems mek doesn't seem to work with my build from what you have said and as you said Vanguard sucks on Viper what items would increase survivability for about 2000 or lower as I usually am only able to get agenheims and maybe Butterfly/Manta before game ends? don't worry too much about item builds right now just get better at laning in general (lasthitting, harassing, positioning, etc) then work on map awareness and teamfight mechanics and other stuff

What's the best way to pull creep aggro when trying to control the wave? What's the range that creeps aggro you in response to right-clicking the enemy hero?
I try the usual right-click-enemy-hero-and-step-back, but it looks so clunky compared to when pros do it. I assume they just do the second click much faster than me?

the range is 500 afaik
i have the same impression of clunkiness when i do it, but i don't think pros have a different technique, they're just more comfortable with it

Creeps react to attack COMMANDS not actual attacks. There's also a 2 second cooldown on aggroing that way.

The 2 sec cd is crucial for harassing without drawing aggro. It feels like hax when you master it

Are there any guides to general team map movement/objective prioritization type stuff? Stuff like Purge's guide and the like are helpful but focus pretty exclusively on getting into dota from a solo perspective.
I have a 5 stack that I play with pretty regularly but we're all awful and end up losing direction a lot of times. For example, what defines when you should be pushing as 5 vs spreading out and farming? When playing from behind, what is the best way to work back up to an advantage? Roaming as a group and trying to find pick-offs? What if they're ahead and push as 5?
I found this kelliemilkies guide (www.teamliquid.net/forum/dota-2-strategy/398264-detailed-guide-for-new-dota-2-teams-part-1) but its kinda short and there isn't much discussion on it. I also tried just searching Yango's posts in the strategy section since he knows everything, but didn't really find what I was looking for. Are there any more in-depth guides or Yangoposts I missed that would help here?

Is there a way to jungle him to at least level 5 without a fountain trip? I find I'm looking to suicide to creeps pretty consistently between 4 and 5, depending on camps, so level 5 isn't reliable either. I just attempted it once and succeeded. I'm going to give it another go or two to make sure it wasn't a fluke and will update this post when i've done so. Second attempt also succeeded. Even with 3 separate occasions of getting double bashed. Attempt was at ~5min lvl 4, 0-2-2-0. I'm not sure if you're doing this, but make sure you move to the very edge of the rosh pit each time you engage him. The time he takes to wander back each time gives you a few more free hits in. As far getting to level 5 without a fountain trip, I wasn't able to do it the time I tried it, and even if I had made it, I suspect I would have been a bit low. Edit: After actually trying, I did manage to get to lvl 5 quite comfortably without having to go back to the fountain starting stout tango tango salve, even after getting the healing trolls for the easy camp so that I couldn't finish it before the 1 minute spawn. Managed to farm mask, smoke, a tp and boots before i had to suicide. But I had to kite the neutrals heavily, and hitting 5 took until roughly 6-7 minutes into the game. I'm fairly certain the lvl 4 rosh is easily doable, and given that you get 3 levels from doing it solo at level 4, I don't think it's even worth it to try and get to level 5 in the jungle if your objective is to do rosh.
Okay, so I've tried this a few times more and I'm doing it fairly comfortably every time now. Not sure. Maybe I just had the unluckiest streak ever to start with, or forgot my mask of death or something. Moving to the edge of the pit also seems to help a little; I wasn't doing that initially.
I'm also jungling with tango salve stout rather than two tangos, which is why I can't get to level 5 as easily. Two sets of tangos seems overkill if rosh is consistent at 4.

stout, quelling and tango farm 950 gold buy mask let the money tick while going to fountain, buy smoke. Do it 100% everytime without "kiting" by going to the edge. Quelling works on rosh asfaik. Kill ancients after, lvl 8 on 5:30 everytime. Well as long as no1 fucks with u.
Dont go to easy camps just use the "magic triangle" with medium, medium and hard closest to dire base. Use quelling blade to only fight one creep at a time. Could probably be done faster if you can time your suicide perfect after buying mask and smoke but I usually prefer not to because it reminds enemy team that Im on the map.

Have spells always worked through Eul's? Recently I've had tornados, berserkers calls and dismembers have effect through it. What is the point of the item?

Having done some testing, I found that out of those three, beserker's call does work through euls. The cyclone'd target doesn't attack axe, but he gets the debuff, and as soon as the cyclone ends, he will start attacking.

Well a few days ago I had a dismember end my cyclone about 0,35 seconds in. Maybe it's a cast animation related thing then.

Note that 6.81 fixed a bug where Cyclone made you both invulnerable and untargetable (in DotA 1 you can target the cyclone while someone is in the air). As such, some things will be able to target you during Cyclone now (though things that normally cannot target invulnerable units still shouldn't).
I expect there are some bugs with this, but you should expect some slightly different behavior from pre-6.81 because of this still.

Usually blink -> silence -> coil -> orb. Whether you need to then phase shift and jaunt out or just pump in right clicks depends on what members of their team aren't disabled, what your team is doing, etc.
Note that pre-blink, a really cute combo is orb -> instantly coil (the ministun makes it much harder for them to dodge the orb that is travelling) -> jaunt -> silence.
