I don't think it's complicated or anything, basically it's an area that will consistently spawn a pokemon of an otherwise rare-ish type using the same spawning rules as everywhere else. We have a Vulpix nest here and it's a fairly large area, but has maybe 15-20 spawns where Vulpix are not at all available outside of the nest area. You need to walk around simply because the specific spawn spots are still only 1/hr or 2/hr.
You also can know/tell it's a nest because the average IVs from the nest will be lower than 50% (nest pokemon are like the opposite of hatched pokemon and often have low IVs).
There are also areas that consistently spawn something, but aren't a nest. I have a Diglett spot and a Clefairy spot near me where I can reliable catch them when they're otherwise tough to find. But it's not a nest, they have normal IVs and there's only a few set spawns of them.

it works very well, the only problem being that the pokemon show up as silhouettes so if you dont know your pokemon then you might get confused.
you can also filter out all the shit you dont want to see as they appear, which helps heaps because the silhouettes in high density areas makes for a clusterfuck that makes recognising pokemon near impossible.
the site only seems to work for areas that have huge spawns of pokemon though. doesnt work for quieter sububan areas for example

Well they mean the pokemon is not in the norm, we haven't found the exact purpose yet but it doesn't mean there isn't one!

There are achievements based on the size of pokemon caught. So instead of catch 250 Rattata, it's 50 tiny Rattata. Could be the only reason /shrug

Wouldn't be surprised if they add a contest feature like in Ruby/Sapphire and height/weight comes into it there.
Right now it does seem entirely useless though. Definitely not linked to CP.

I really don't think you have much evidence here, and I couldn't find any poking around either. It's very likely most people will get a 10km egg early on simply because of the # of eggs you get and hatch while leveling and the drop rate of 10km eggs (~5-10%). People most likely get them early because you start the game with 9 empty egg slots that you get to fill vs later on when you are constantly maxed in eggs (as in you have like a 30-60% to get a 10km egg in your first 9 eggs depending on what the drop rate actually is).
There's also a lot that colors people's opinions. If you hatch 2km eggs first and/or use incubators you'll probably receive a pretty big boom & bust cycle to the 10km eggs because you aren't cycling the eggs at an even rate.

You would know that's not true reading the posts in the conversation. I got my first 10km at the very end of level 21 after hatching 48 eggs. It's just luck, some have better egg luck than others. I would remember if I hatched one of the 10km eggs.

I dont know if eggs are scriptes but rare pokemon early on? I don't think so haha, I didn't get shit until much later. My first "rare" was the 2nd evolution of Poliwrath, not even the final form, after a few days.

The only scripted Mons are the starters you see when you make you character at first. Eggs are random. Completely random. I think what's in each egg is determined when we get the egg in our inventory but it might also be randomed when it hatches (I doubt this is the case because their could be ways to mess with the RNG and get something else).

Egg pokemon hatch at the exact level as you were when you got the egg to a maximum of level 20. Wild Pokemon are anywhere from 1 to your level with a cap of level 30.
