You got some stories following HF, then you have Realta Nua giving Fate an after-game epilogue. Nasu probably doesn't know wtf is going on himself, and its not like it matters since he isn't too big on making sequels.

Fate wasn't "horrible", it wasn't great sure, but I think how "bad" it is simply gets blown out of proportion. HF is definitely canon, lol. There is only one route in which a certain Japanese boy is given a full-doll body by a certain esteemed puppetmaster. This interaction has been mentioned in too many stories. A lot of people are wishful because it's "boring" that all the heroes get shat on completely, but it's also the only one that makes sense because it's not like Zouken suddenly croaks between F/Z and F/SN. Aozaki sisters' story were interesting but growth path were really predictable. Maybe because their image in Tsukihime / KnK, when I read their story it's like "Of course, obviously that's what happened".
You are right about Shiki, which is what I meant but just generalized as "herself". That doesn't make it that difference from Saber (Fate route obviously, since she doesn't do much anywhere else) though.
The other Shiki ----> perverted monster... and he is a guy so no one cares anyway :p

Saber had no difference, lol. The only change in her character was that she noticed that the Grail was evil this time and bothered destroying it, as opposed to being completely ignorant the first time.

No, for Saber the Grail symbolized her personal quest to save her kingdom (and her image as an ideal king) by doing something magnificent like finding the Holy Grail. Her change is learning to value her life as a human, not some untouchable, unapproachable ruler, which by extension teaches her what it means to be a good ruler. Destroying the Grail because its evil is valid and all, but also it can be interpreted as her destroying the Grail because she doesn't need it anymore.

I can't vote for Shiki 1st because she'd slice me in half at any moment. A common issue with all TM girls pretty much but her case is especially bad.
