I think it's pretty likely that Madara wants Sasuke to implant Itachi's MS, giving Sasuke the Eternal Mangekyou Sharigan (and presumedly allowing Sasuke to use Itachi's 3 MS Jutsu, except that just before his death, Itachi did some weird ass pull fusion seal thingy that allows Sasuke to use his 3 justu anyway). Madara will then pluck out Sasuke's EMS eyes and use them for himself.
We know that Madara has the EMS from his brother Izuna, which (we assume) gives him his long life and the phasing jutsu he has. What we know from the Sharigan is that a lot of it is about stealing peoples eyes to make yourself stronger.
Achieve a MS, transplant another MS and you get an EMS, I would guess that if you have an EMS and transplant another EMS you get !!Super!! Eternal Mangkyou Sharigan, which is what Madara wants, and he'll end up the sole Uchiha (something we know he wants, because of his hate for the clan that betrayed him).
As for Naruto going on for a long time, well yea, it has been 10 years since it was first published, Kishimoto was probably doing concepts and research for over a year, maybe 2 before he started, so Naruto has been around for a LONG time. Never know things are going to go, I know that a lot of anime is getting cancled in Japan because of the Global Financial Crisis, and the money just isn't in it. To me, that says that they're just going to milk the big 3 (One Piece, Naruto, Bleach) even more, so I imagine Naruto is probably getting towards the end, but it probably has 100+ chapters to go.
Don't really know much about the whole left eye/right eye thing, but I am under the impression that like completing sharingan, unlocking mangekyu sharingan is just pushing your limits and having it emerge in battle/emotional situations. The skills you get associated with it come from practice obviously.
I completely disagree with your whole "Super EMS" thing. This is what you are saying:
Person 1 has sharingan. Person 2 takes Person 1's sharingan making it EMS. Person 3 takes Person 1's sharingan out of Person 2, making it SUPER WTF EMS.
He is still taking the same eye, it's not going to be a stronger eye.

How does 1 persons degrading eye (MS), implanted into another person stop their own degrading eyesight?
I'm fairly sure theres manga proof (as I remember someone posting a gaff about Kishi drawing Itachi using the wrong eye to Amaterasu during a fight.
I do think Madara wants Sasuke's EMS though, it might not give him a Super EMS, but I still stick by the theory that it would allow him to use Itachi's 3 MS Jutsu, and Sasuke's 3 unrevealed jutsu. We know Madara covets power more than anything (harnessing the bijuu), having 6 more uber jutsu would be right up his alley.

I think he has all the jutsu that Sasuke and Itachi use with their Sharingan, and to a higher degree. That's why he can dematerialize, IMO.

That rewinds the aging process, and it's only superficial, her lifespan is not actually increased.
There are jutsus that age you, however, but it'd still be far-fetched for Danzo to be using them (they are pretty uncommon, afaik the only confirmed one is Tsunade's when she uses her super healing thing, she loses a year of her life or something, which is kind of like aging).

So either an Uchiha gave it to him willingly (unlikely), he took it by force from someone within Konoha (interesting, and evil), or he plundered the dead body of an Uchiha during a battle (boring and lame).

It makes me wonder what happened to all the Uchiha eyes after the massacre. It wouldn't shock me if they just harvested eyes before they disposed of the bodies.

I think most didnt get a chance to use theirs during the massacre, most died without a fight.

Three thoughts. One on Kakashi's strength.
1. Kakashi post-time skip is supposed to be approximately as strong (or actually slightly less strong) as Itachi was pre-time skip.
Itachi pre-time skip used 3 mangekyou jutsu in the same day (tsukiyomi on Kakashi, tsukiyomi on Sasuke, Amaterasu on frog wall/stomach) afterwards he took off his sharingan and rested. Similarly, Kakashi post time skip Deidara battle used 3 as well (3 black holes... one taking arm, one miss, one for explosion) before he was totally exhausted and had to be carried by Gai.
This indicates to me that Kishi is implying that Kakashi is extremely strong... probably on Itachi's pre-time skip level which means he would be a legit contender for Hokage.
Except Pain just wrecked him which was kind of funny (but I guess that's his way of saying Pain > everyone) and then showing Naruto's new haxxed level of strength. Pretty queer how that all works out.
2. This manga needs more Kisame, Kabuto, and Zetsu.
3. Also, I hate how he developed so many characters like all of the teams in Konoha and the Sand trio... and now has made them virtually useless and just forgotten all of them. Also in conjunction with point 2.
This is one of my major gripes along with the whole suspending disbelief of how Itachi-Sasuke, Madara-Tobi and Pain-Naruto, Kakuzu-Naruto turned out. I mean what the hell... Kakuzu falling for kage bunshin tricks as an S-class missing nin????? Is not aware of his blind side? You kidding me? Naruto legitimately dispatching like 4 of Pain's bodies when everyone in Konoha as a team could barely take out one?????

Madara probably isn't super powerful at the moment for whatever reason. Itachi said that Madara was "no longer worthy of the title of greatest Uchiha", or something to that effect. Perhaps his EMS was damaged in some fight and Sasuke/Itachi's eyes are the golden last chance he has of repairing his own eyes. However it's also strange because he also states that collecting all 9 tailed beasts will return him to his "former glory". There's so much confusion, but that's what you get for randomly introducing an all powerful super character with a mysterious super power with barely any background information in addition to the already existing mysterious group of super powerful missing nins.
I don't know about the Danzo and Madara thing though. If it's true, than he's been a busy man. After he attacked Konoha with the 9 tailed fox, he proceeded to become the Mizukage while forming Akatsuki. All of this while establishing a new secret identity and becoming credible enough to be a village elder so that he could set up more attacks on Konoha and usurp the throne again.
But, there was already strong speculation before the previous few chapters that Danzo = Madara thanks to a bunch of obvious hints (same eyes covered, timing of attack on Konoha), and now that they showed his Sharingan (a damaged or different Sharingan, the white part of his eye is actually white, not the normal red, when the Sharingan is activated), it seems like they're reinforcing this connection, but the fact that it's so god damn obvious is fishy.
I follow Naruto because it was the first anime I started watching, but I fully agree that they developed waaaaaay too many unused things, especially since they're resorting to this ambiguous crap that's appearing now. Why not just slightly develop that part earlier so that you don't have to make up even more things to patch plot holes?

Well, I suppose shounen are supposed to be this way (to some effect), but this is just getting pretty bad on the DBZ level as you said.
Well, that and I think the DBZ manga kinda degraded after Freiza arc as they kinda "forced" Toriyama do Cell and Buu.

Btw i think that the way you get the MS determines what power you get, e.g. itachii got black fire after killing a friend, sasuke got it after itachii gave it to him and kakashi could'nt have killed his best friend or he'd be punished in konoha so he must have gotten it some other way hence the vastly different power
