Ikaruga is fucking amazing. Touhou games are also great. Warning Forever is alright, but honestly, I think Ikaruga takes the cake.
Edit: Oh, and Raptor is fun.

NES: gradius, crisis force

Baryon, a very oldschool DOS game. But I guess it will be TOO oldschool for you, but i remember rocking it with my friend in 2 players mode.
Edit: actually "Raiden" is it's other name i think. Cuz what GeneralStan posted is exactly like the Baryon i knew lol
Edit2: i did some searching and it appears that Baryon and Raiden are two different games, but one is a copy of the other! Oh well...
And best 2d shooter is metal slug (1/2/3/4/5/w/e), the animation is just awesome! But it's not spaceship shooter, just Contra-like.

Ikaruga is good stuff, but it gets a disproportionate amount of hype and praise from the general gaming news media and by word of mouth from the more casual shooter fanbase (including people like me, who've played ~10 of these games total). Among more hardcore fans of the genre who've been exposed to more, Ikaruga is often not considered one of the best. Maybe this is because Ikaruga emphasizes the polarity system to stay alive rather than bullet-dodging fundamentals. But I believe it goes deeper than that--at the core, it seems Ikaruga values the concept of yin-yang duality over what would make good gameplay (e.g. in many cases, bullets alternate white/black repetitively so there's artistic balance rather than introduce any asymmetry that might be more interesting from the gameplay perspective). The level design itself is not too interesting aside from stage three IMHO, and especially the last stage is rather mundane and easy before the final boss sequence.
To the OP, what kind of shooters do you like? Ones that emphasize basics or rely heavily on some innovation in the gameplay (e.g. Ikaruga with polarity system)? A maximalist game that gives you lots of weapon choices or one that just gives you a basic shot to work with? A more modern-style "bullet hell" game that floods the screen with lots and lots of slow-moving bullets, or a more traditional game where there aren't many shots on the screen, but they move fast (and your hitbox is large)?
While you're looking around, I'd recommend playing rRootage (freeware) just as a way of brushing up on dodging skills if you want practice. Exact bullet sizes and the size of your hitbox are extremely clear, and there isn't much in the way of attacking other than holding down the shoot button, so it's really just about dodging different bullet patterns.
