Haha! I made that and it took so long you have no idea. I'm sure there are tricks and easier ways to do that, but I'm not privy to them.
How I made it (approximately):
1) Use Camtasia to capture the animation of a zealot from http://www.starcraft2.com/features/protoss/index.xml?tab=zealot
2) Use virtual dub mod to extract the chase scene from the movie
3) Use vdub to break the animation of the zealot running into individual frames
4) Use vdub to break the animation of the scene from the movie into individual frames
5) For each picture of the zealot, open it in photoshop, copy it over on to a transparent background, then erase away the black background
6) For each frame of my animation, copy the cropped zealot on to the corresponding background image from the movie
7) Compile all of the images into an animated gif and optimize it using fireworks mx
8) Convert the gif file into an avi file using premier
9) Attach audio and compress the video file using vdub
