Stim increases your attack speed, not your damage. So it doesn't scale any better with upgrades. Of course, if you fall behind on your upgrades, stimmed marines will do more damage against you, but if you keep up with upgrades, they deal the same as if they were 0/0.
Baneling upgrades grant +2 (+2) dmg to banelings. This is more than the +1 armor from armor upgrades to marines and marauders. Thus, banelings will do more damage with the same amount of upgrades.
Muta glaive bounces are the only Zerg upgrades that do not get the standard +1 dmg with +1 attack. But if glaives received the same +1 dmg, it would be grossly overpowered because it would do much higher % damage.
