When I saw the movie the first time, I didn't really understand it. But I just saw it again and here's what I gathered: I think that there are two (maybe more, but at least two) matrices. One is "The Matrix", the world which is stuck in our present, and the other is the future, or Zion. Some things which support this are:
Neo can only use his powers within the matrix, yet he uses his powers twice to manipulate "the real world". When he removes the bullet from trinity, she comes back to life. Second, of course, is when he stops the drones with his hand, just as he stopped the bullets in an earlier scene.
One of the things which drove me to this conclusion, is when morpheus says: "I have dreamed a dream", I have no idea why I just picked that out of the movie, but I remember him saying that. Anyone care to comment?

The whole "The one" crap was just to control the 1% of the population who would reject the matrix. The best way to do this, while still making use of their body energy, is to make a "2nd matrix" purly for the "freedom fighters" of zion. That way, it gives an illusion that they are fighting, but they are still within the matrix and they don't know it.
Bah w/e.

hmmm...i dunno...its kinda strange that 1 person can be in 2 places at the same time... like neo fighting smith in the matrix while sleeping in the ship at the sametime...doesnt make any sense...

OMGOSH IN THE THIRD ONE THEY ARE GOING TO REVEAL THAT ZION IS REALLY A MATRIX TOOO!!!! SO THEY ARE IN TWO MATRIXES!!! A MATRIX INSIDE ANOTHER MATRIX!!! IT WAS A FAILSAFE MADE BY THE COMPUTERS IN CASE ANYONE GOT OUT OF THE FIRST MATRIX!
