Micro and ghosts. AoE is incredibly powerful in SC2, and the way casting works now makes it that much more effective. How do you deal with that aside from not allowing them to cast AoEs? Spread your shit out as best you can.

It's not something we've seen taken to extremes yet because people are still convinced that just because you can group everything into a few control groups and make deathballs that it's the best decision. Godly spreading that counters AoE is going to be the next big evolution for SC2.

The way I see it, the best solution to this (and other AoE related problems) is to have superior micro. SC2 doesn't require the same degree of raw APM as BW right now, right? So we have to assume that players are capable of playing faster and more efficiently than what they are doing right now. Top BW players can make each action count while playing at 300-400 APM, Right now, SC2 players are playing slower because their is a perception that the skill ceiling is lower. From my perspective, the only thing stopping people from spreading in such a way that absolutely minimizes the effect of AoE is their own skill; they aren't yet playing fast enough where it would be impossible for them to dedicate anymore of their actions to this task.
