I think Skarner isn't played much for a few reasons:- He's mechanically difficult. Moving between attacks is an absolutely necessary skill on him, and his ultimate requires very skillful timing and control to use effectively.
- He costs 6300 IP, putting him in competition with OP/mechanically strong champions like Nocturne.
- He suffers from Irelia syndrome. It's hard to tell what he should be building.
- His mana costs are high.
These are just reasons he isn't played. I honestly don't think these make him underpowered, just underplayed. I think he is slightly UP, but I wouldn't make any changes beyond allowing him to keep his attack speed buff when his shield breaks.
He also has stupidly low base attack speed scaling, 1.4% per level. For reference, Xin Zhao gets 2.6% per level and his W provides almost as much attack speed passively as Skarner's does when it's active.

Just use standard AP mid rune setup
mpen red, armor or manaregen/lvl yellow, flat mr or ap/lvl blues, flat ap quints.
Not sure why you'd use move speed quints on her.
