AppData will just be recreated on the SSD. If you want to move the folder to the HDD, you can either edit the registry or create a symbolic link.

If you did do what was instructed in the initial guide you posted, the Documents folder should be on your HDD so Starcraft II and any other program that stores information in the Users folders should be writing to the HDD.
