I believe it has something to do with the way it's spoken, rather than written. The H is silent, giving the "ah" sound which is appropriate for an.
("ah" as in the o)

Um, there's no glottal stop in "honor." It's pronounced /ˈɒnər/ in Standard American English; for British English, I don't think there's a glottal stop either, though some of the vowels could be marginally different. The reason why people write "an honor" is because it starts with [ɒ], which is a vowel sound.
