they are all animes. But they are very good ones. I'd say go with Steins;Gate or Fate/Zero both are great to get back into anime. Clannads artstyle puts off some people though it's still one of the best romance/drama shows out there imo. Minds are kind of split about Madoka. It was great when you watched it as it aired but maybe lost a bit of its charm when you can watch it in one go. Though it is still a good magical girl anime that managed to get away from the usual Sailormoon esque stereotype.

For series that started off as manga I'd recommend reading them as for the most part the first medium is usually better. However the series you listed started off as VNs (visual novels) and the manga is usually just used as a storyboard for the eventual anime and in that case I'd rather play it and if you're not willing to go that far watch it.

i also remember the nadia series from german television, but never watched more than some episodes of it, seems like a good adventure.
edit: oh apollon is by the watanabe (not the excel saga one xD) guess that should be checked out as well, i loved champloo and bebop.

Eureka AO seems interesting since I enjoyed Eureka Seven. Hyouka is a KyoAni production so I'll definitely check it out.
And... is that a Saki prequel? With more Nodochi and Penguin?

Honestly, I don't feel any of those are good gateway anime though I suppose it's fine since you read Mirai Nikki and enjoyed it. S;G has a very slow start, Clannad is good but some people don't like it but probably the best starter of the 4, F/Z is a prequel so you're better off watching Fate Stay Night first (not absolutely needed but you will understand and enjoy F/Z more if you do), and Madoka is pretty...different (trying not to spoil anything in case you don't know). As much as I hate to admit it, Death Note and Code Geass have huge success as gateway anime. I really want to recommend One Piece, but its length is often understandably too intimidating for newcomers. Nodame Cantabile was mentioned earlier; I think that would be good if you appreciate music. Full Metal Alchemist: Brotherhood, or the manga, would also be great.
Even though Spring season has almost nothing that I'm excited for, there seems to be a pretty good amount that I'm willing to try. Won't get my hopes up but definitely going to try out a lot of them and see how it goes.

Nobody is better off watching F/SN. Nobody. 
FMA is the best gateway anime I know of. It's varied and good.

I generally think of Cowboy Bebop as a great gateway anime, because it is both accessible and an excellent show.
