I think they really died. Kishi has shown he's somewhat willing to kill people off (Sandaime, Jiraya), even if other characters have had annoying plot armor (Chouji, Hinata).

I think the death of their fathers is too much potential character development for Ino and especially Shikaku, who Kishi has been pretty obviously foreshadowing as the future head of the Konoha elder council or some other tactical leadership position under the ostensible Naruto Hokage-ship.

One of the overriding themes of Naruto from the very beginning has been the transition from one generation to the next. Which is why the major characters that have died are always from the older generation, and those that survive are those that succeed them. That's why I feel Kishi is so unwilling to kill off the Genin 9 members but is okay with the past leadership getting the axe.

Plus, in all honesty, they weren't really all that important to the story so there's not a whole lot of pressure to keep them alive.
