As for youtube, you can increase the size of the vid by clicking the icon next to the fullscreen icon (don't know the name). I just set all my Flash instances to not always be on top, and keep fullscreen without focus. Works great for keeping a stream open on my second monitor.

I hope that was clear enough  google for flash hacker. that's the solution you're looking for and it is legit (in case you doubt that). hf with fullscreened flash videos while working/chatting on your 2nd monitor 
This was fixed in the latest "Beta" release of FLASH. I can confirm no loss of full screen flash video on my second monitor after switching to the beta. http://labs.adobe.com/technologies/flashplayer10/
