Yeah....watch School Days as a rite of passage. + Show Spoiler +A rite I have wisely yet to take. 
What do you consider a short Anime series? What do you like to see in an Anime? And in terms of "relatively unknown" that's hard to gauge too.
Right now, I'm on a Katanagatari love trend. Probably because it was my favorite Anime this year. >.>. So I'd recommend that.
An anime that's relatively unknown seems to be Bounen no Xam'd. It's actually a pretty kickass series, though one character blatantly pissed the shit out of me that I almost wanted to stop watching. >.>
If you're looking for slice of life like Haruhi...then... Clannad Kanon Air K-ON! & K-ON!!
Those were made by the same studio that made Haruhi...for some reason I liked them a lot....but I have yet to know why..

Anyway with that put aside also, I just finished Jin-Roh from the charts Spazer put up. It was, well, deep, I guess? Not too much action, the story was multi-layered but required a lot of attention and thinking to understand it fully. Wish they would have added a few more clashes with the Sect group to show off those awesome Fallout-esque suits and weapons.

I like Kyoto Animation shows like Clannad, Air and Kanon but K-ON! was pretty bad IMO and I'm assuming that Nichijou is gonna be shit awful. If you liked the first 3 I mentioned try Angel Beats!. Kyoto Animation only changed Key's visual novels into animes, Angel Beats! is a anime brought to you by Key themselves.
I really don't know what you like but a couple of shows that I've really enjoyed are Noein and Welcome to the NHK. I don't know what you consider short, but they're both like 25 episodes or something. Anything with nice animation + captivating/interesting story is a go for me. I didn't take a good look but I think I'm only interested in Infinite Stratos this 2011 season.
PS: I tried School Days for like 1 episode and gave up. This was right when the show was on air.

School day is a fucking masterpiece, in a bad sense, but still a masterpiece. The main character is something you'll never seen in any other anime, a penis with legs. I couldn't stop laughing from episode 5-6 till the end where i seriously screamed from the exaltation.

Masterpiece is not the word I'd use to describe the series. Entertaining, maybe. But if you're not a fan of NTR, the only redeeming feature of the show is the ending.

It's a masterpiece of trash. Even at the first kiss scene, the main character molest his girl with his hand, the dialogue are absolutely nonsensical, no seriously, it's trash in art form.

Yeah, you could say that too. Harem mechanics into real world -> disaster. Still, the main character is too much of an asshole and of a retard (sex make babies??? lol) to be realistic :D
