You have to remember that Nagato was like wasted away by the time he fought Naruto. He was holding out vs a powered up Naruto, the 8 tails AND Itachi. all while he wasn't incontrol of himself and he didn't want to fight anyway after he was revived. Still I concede that he isn't no sage of the 6 paths but he was powerful.
Interesting question. Why did Obito say "he was saving that for me" when he just took the eyes after? I guess Obitio doesn't have the mastery of the Rinnegan that Nagato had?

He said that right after Naruto v Pain and right before Sasuke went to take on the 5 kages at the meeting. I think he specifically says it when he stops Sasuke from going to the leaf and Zetzu reports what happened there.

oh thought you were talking about something he said to paper chick or shortly after
my guess is he didnt want to take Nagatos eyes because Nagato is still a very powerful ninja it wouldnt be easy at all to take it from him by force and thought that he could manipulate Nagato into doing whatever he wanted him to do anyway and not take the risk of using the eyes himself, unlike Nagato he doesnt have insanely high chakra reserves
Actually Tobi has very high chakra reserves compared to most ninjas, although you are right it is still nothing compared to Nagato. Still it hasn't been shown if he can use the rinnegan abilities like Nagato can all he has been shown using is the six different bodies.

i think its safe to say he can use the basic abilities like the 6 paths and summoning the Gedo but im willing to bet the more advanced techniques (like the super gravity sphere) are beyond him
Did Pain only receive 1 eye from Madara? If yes, was he shown to have 2 rinnegan? Or just 1? I kind of recall seeing 2. And if it is 2, how did he end up with 2 if he was only given 1 eye that was a Sharingan that evolve into the Rinnengan.

edit: Poster below me remembered the recent chapters better. He gave both his eyes to Pain/Nagato, somehow they turned into or had alrdy evolved into the rinnengan, again details arn't exactly known. I assume the former because when Madara was revived he had the rinnengan.

During the last chapters madara said that he gave away both of his eyes and the one he is using now is just a replacement.

Unlikely, zetsu can disguise himself as someone else, but he can't use the jutsu of the person he's shapeshifting to, and kakashi used raikiri to kill rin. Or at least it seems like it's raikiri.
Other possibility: she's been hit by some evil shmevil jutsu and the only way to end it is by killing her. Rin begs Kakashi to kill her, he does it and Obito walks in on the perfect moment. It does look like Kakashi's crying.
The same happened in Bleach with Rukia and that guy who looks like ichigo.
